Best accountant for Shopify and Amazon sellers in the UK: what to look for

Quick answer

The best accountant for Shopify and Amazon sellers reconciles marketplace payouts back to individual sales, fees and refunds, gets VAT right on UK and overseas sales, and accounts for stock properly. LimitedCompany.Accountants (Accotax London Limited, ICAEW-regulated) includes marketplace and payment-processor reconciliation in its Core/Complete package, from £62.50 + VAT a month.

Updated 29 October 2026. We include ourselves in this guide, so we have kept to general criteria and our own published prices, and make no claims about other firms.

What should you look for?

1. Can they reconcile marketplace payouts?

Shopify, Amazon, Stripe and PayPal pay out net of fees, refunds and reserves. An e-commerce accountant should match each payout to gross sales and costs, otherwise turnover, VAT and profit will all be wrong.

2. Do they understand e-commerce VAT?

Selling to UK and overseas customers raises questions on the VAT registration threshold, marketplace deemed-supplier rules, EU One Stop Shop registration and import VAT. Ask how they handle each for your sales channels.

3. How do they handle stock and cost of sales?

Profit depends on accurate stock values at the year end and the right cost of goods sold. Check that the firm will agree a stock-count method with you and use it consistently.

4. Do they use connector apps?

Integrations between Shopify or Amazon and Xero or QuickBooks save time but still need setting up and checking. Ask who sets them up and who reviews the results.

5. Is the fee tied to volume?

Transaction volume drives the work. Ask how the fee changes as orders grow, so a busy quarter does not bring a surprise invoice.

How much does an accountant for an online seller cost?

Our own published fixed fees for e-commerce limited companies:

Core/Complete package
From £62.50 + VAT a month, including bookkeeping, quarterly MTD VAT returns and marketplace and payment-processor reconciliation
Growth package
From £75.00 + VAT a month, adding payroll for up to five employees
One-off Year End Accounts and CT600
From £450.40 + VAT, based on turnover

We do not publish other firms' prices or market averages we cannot verify. Fixed fees in this market are usually set by turnover, transaction volume, VAT registration and payroll size, so compare quotes on the same scope, line by line. All our fees exclude VAT.

What questions should you ask before choosing?

  1. How do you reconcile Shopify and Amazon payouts to individual sales and fees?
  2. How would you treat my overseas sales for VAT?
  3. How do you value stock at the year end?
  4. Is the firm regulated by ICAEW, ACCA or AAT, and can I check that on the public register?
  5. What exactly is included in the monthly fee, and what is charged as extra?
  6. Who will actually do my work, and how quickly do they reply?

Where LimitedCompany.Accountants fits

A good fit for

  • UK limited companies selling through Shopify, Amazon, eBay, Etsy or their own site
  • Sellers who want marketplace reconciliation and VAT returns in one monthly fee
  • Businesses on Xero or QuickBooks, or ready to move to them

Probably not the right fit

  • Sole traders who only need a Self Assessment return (see our Self Assessment service instead)
  • Businesses needing a full statutory audit

Frequently asked questions

Do Amazon sellers need to register for VAT?

A UK business must register once taxable turnover passes £90,000 in a rolling 12 months, and may need to register sooner when storing goods or selling in other countries. Marketplace rules can make Amazon responsible for VAT on some sales.

Can my accountant reconcile Shopify payouts?

Yes, it should be part of the job. Payouts are net of fees and refunds, so they need matching to gross sales for accurate turnover and VAT.

Is an e-commerce accountant more expensive?

Fees usually rise with transaction volume and VAT complexity rather than the sales channel itself. Compare quotes on the same scope.
